Someone has set up an iphone app using our company name. Is there any copyright in place for iphone apps? Is there anything that we can do as a company to overome this issue?

You need to protect your own copyrights. Apple won't do it for you.
I don't think it's a copyright issue, it's a potential trademark issue. Moreover your company name shouldn't have anything to do with the app's content. If your company's name is "Calculator Manufacturers Inc" it doesn't mean I can't make an app called "Calculator".

You can send apple a letter from your lawyer, or legal department.
They will then email it to the developer, asking the developer to either take the app down, or change the name, but also ask that the developer deal directly with the party sending the letter (ie. You).
I had this happen for a recipe app of mine not realizing "Crock Pot" was trade marked. I changed the name and re-posted the app.
